I previously programmed U-Boot into QSPI. Now, whenever I run a test application from Vitis, U-Boot starts up first. Sometimes the test app runs afterward, but most of the time it doesn't.

Hi,
which boot mode are you in? You should be in JTAG boot mode, not QSPI boot mode.
