Q: There is no PPS pin on PA6E. Is there any workaround?

Yes, there is one indeed.
GlobalTop can customize your firmware to reprogram the 3DFIX pin as PPS.

Alternatively you could consider the GlobalTop PA6B (same footprint and same dimensions) or Gms-u1LP (same dimensions) GPS receivers.
