Bitfile does not work from JTAG, but does work from flash

Q: When I download a bitfile via JTAG, it sometime does not work, when mode is not set to JTAG

This behavior is sometimes related to a design already loaded from Flash. The design loaded afterwards from a bitfile shows strange behavior. Some designs work partly, some not at all.
Solution is to switch the FPGA to JTAG only in this cases.
