Hello,

I have installed Vivado 2016.1 in Ubuntu.
How can I program the FPGA and debug the ARM executable from there?

you can configure PL (FPGA) over the usb jtag (on board on TE0726)
you can debug PS (ARM over the usb jtag (on board on TE0726)

You can do it from either windows or linux.
on linux you must make sure the FTDI stuff is installed correctly, there are notes about it at xilinx.com, we ourself do not use any debugging from linux hosts
