I'm trying to program a XC7A200 via USB --> FT2232H --> JTAG. The JTAG connections of my self designed PCB (TMS, TCK, TDI, TDO) are set up all according to the FT2232H datasheet's MPSSE mode (self-powered configuration). The FT2232H's EEPROM 93LC56 was recognised and successfully programmed with the FT_PROG tool from FTDI - all according to the user guides, application notes and datasheets. However I couldn't find the MPSSE configuration mode in FT_PROG. Available modes in FT_PROG are limited to: RS232 UART / 245 FIFO / CPU FIFO / OPTO Isolate.

which XMOD did you use? This one with Xilinx Licence?

And if you use FTDI tools, it can be happens, that this tools clear the EEPROM and delete your licence!
XMOD contains also CPLD where you can change pinout. Default Pinout, see documentation:
