MIO9 is connected to Pmod J1 only.

Question:
What is the purpose of the CPLD using these pins?

CPLD can route either MIO14, MIO15(UART0) to FTDI UART pins, or MIO12,MIO13(UART1) or even both in custom configuration, or the not used MIO pins can be routed to/from baseboard LEDS or switches.

Default configuration maps MIO14 MIO15 as default uart console to FTDI channel B uart
